After every power on I have to re-set the midi via usb setting.

Do you know if there is any sort of backup battery that keeps the settings and is now to be changed?

Welcome to the forum.

There’s no backup battery in the S90 ES.

A couple of possibilities…
1) After changing the MIDI In/Out setting, be sure to press [STORE]. Otherwise the setting won’t be retained.
2) If Auto Load is turned on (see page 106 of the S90 ES Owner’s Manual), make sure the file being loaded has MIDI In/Out set to USB. If not, change the setting, press [STORE], and then save a new Auto Load file. Or just turn Auto Load off if you don’t need it to be on.
